The clone story happened in 1998. At this point, Annie was being written as completely over-the-top psychotic. She drugged Reva and took her up in a small plane and then bailed out, leaving Reva to crash in the ocean. Reva washed ashore on an island (as she is wont to do) after being badly stung by a jellyfish. There was a guy named Sean living alone on the island, hiding out after being falsely accused of the murder of his wife, and he nursed Reva back to health and eventually took her back home in a boat he had had hidden all along.
Dr. Burke had some of Reva's eggs frozen and, after Reva's "death", he approached Josh and told him that he could clone Reva from these eggs and Josh agreed, "for the kids". After the clone was produced, Dr. Burke used his "aging serum" to very quickly age the clone to a teenager. The teenage clone was obsessed with Josh and becoming "his Reva" so that he would love her, so she quickly drank enough of the serum to make herself Reva's age overnight. She then began passing herself off as Reva around town.
Josh was forced to tell Cassie about the clone, who took an instant dislike to Cassie. (One scene: JOSH: Now, come on... I want you to say something NICE about Cassie. CLONE REVA: ... Well... there's her... hair! It's really... big. She's got really, really BIG HAIR!) At one point, Dolly turned to Buzz and told him everything, but then laughed it off. Buzz later realized she had been telling the truth when he noticed that "Reva" no longer had a scar on her wrist that she got working in the diner while she was married to him.
When Reva got back to Springfield, the clone intercepted her and kept her imprisoned so that Josh wouldn't find out she was still alive. Josh eventually discovered Reva. Reva, having bonded with her clone, decided to keep her around and pass her off to everybody as her cousin "Dolly" from out of town. Dolly, however, was still in love in Josh and chose to commit suicide by drinking an overdose of the aging serum rather than spend her life pining for him. Meanwhile, Alan had figured out the truth about "Cousin Dolly" and was intent on having Dr. Burke clone Annie. Rather than allow this to happen, Burke set off an explosion and blew up the lab (and himself), destroying any evidence of the experiment. Then, after a couple of weeks, the writers took great pains to never mention or refer to Dolly again.
The Doctor/scientist who was experimenting w/cloning was Dr. Michael Burke (played by Peter Hermann), not Will Jeffries (played by Joseph Breen). Dr. Burke eventually died. If memory serves, it was suicide in his lab or a lab experiment gone wrong.
Peter Hermann has done a lot of work since GL, including Fringe & 30 Rock. He also married Mariska Hargitay (Olivia Bensen/L&O SVU). He occasionally appears on SVU as an attorney.

Yes, she really was a clone. I can't remember why the "real" Reva was gone (presumed dead, I think, but Josh was so devastated and didn't want to have to tell the kids (again) that their mother was dead. There was a doc on the show (maybe his name was Will Jeffries?) who was experimenting with cloning and he offered (or maybe Josh asked?( to clone Reva. He conveniently also had some aging serum, so Reva was cloned and given aging serum to catch up with Real Reva. They tried to teach her to be like Real Reva, but she was stubborn and hated okra (Real Reva's favorite food). She did love Joshua madly, though, and wanted to sleep with him but he was reluctant as she just wasn't Real Reva. (Can't remember if he ever did do the deed with her.) They called her Dolly (aka the cloned sheep.) Real Reva came back and Dolly overdosed on the serum because Josh loved Real Reva and because the writers ddin't know what to do with her. I believe she became Michelle Bauer a few years down the road.
